I just came from a vacation in Indiana. I highly recommend the Children's Museum of Indianapolis. It is an interactive museum with playrooms, tunnels, everything! We spent four hours there and still didn't get through the entire 5 floors.

None listed here for Boston..but luckily we have many great museums for kids..including the Childrens' Museum, the MOS, and the Harvard Museum of Natural History in Cambridge.
